Can a company operate only with a .eu domain (is it enough?) if .com is taken and if they're active only in the E.U.?

Ofcourse there may not be any legal issue.

as long as .eu business does not conflict with .com business, then there shouldn't be a problem

Any company "can" operate with any domain (or extension). It's about how serious it looks and how difficult it will be for people to find it or remember the name. You could think about it as physical real estate: A company "can" operate far away, in an old and ugly building, difficult to find, etc. This doesn't help the business thrive, though. You have to think how well does something help you, and on the contrary, how bad you're shooting yourself in the foot (especially everything it conveys about you).

An EU company operating with a ccTLD of its zone isn't necessarily that bad.

As long as EU regulations don't impose some stupid regulations upon whoever using the ".eu" TLD
